that's a broad/ignorant question. I don't mean to be rude or a doushe, but there's soooo many differences and things to consider....
The 5.0 is cheaper to mod and easier to work on that's for sure. Stock for stock a 5.0 and a non-PI 4.6 are about even in power.

we talking about car or engine?...dynamics outside of 94-present just kill the pre 93's....and yes too many variables for this to be answered correctly..

If you can afford a PI 4.6 (99-04) then do that. Basic bolt ons like exhaust, gears and maybe a shot of giggle gas will be fun.
If you can't afford that, get a 5.0 SN95 (94-95). You can find one for cheap and they are easy to mod and look better than the 99-04's IMO. Gears, Intake, heads, cams, exhaust can be had for relativley cheap vs. 96-04 mods...
