Weird "ticking" at idle 4.6L 2000GT

The only line to a Black box is the larger vaccum lines going to your IAC valve (intake air control) which acts as a bypass at idle when the throttle plate is closed. THis is the most common part to get clogged causing poor idle or no idle, but the vehicle will accelerate properly.
If the ticking noise goes away after warm up im thinking its a valve adjustment concern. A spun bearing would have a noise all all time (ususally).

my injectors make a ticking noise occasionaly and when a spark plug is backing out it will usually make a ticking/tapping noise before it blows out...check your plugs and make sure the are tight.

Put some motor honey in it and drive it till it stops since you hava another motor to put in. You arent stranded here, I've seen cars run for months with a bad bearing. If you dont plan on using the block or crank or rods again, just drive it till it quits.

It could be as simple as a sticky valve... You really should find a way to listen to where the noise is coming from, since there are a host of issues it could be... Injectors make noise, like droptoppony had mentioned..
For all we know, it could be your serpentine tensioner going to sh-t, and the sound goes away when you accelerate because it puts tension back on the spring..

I saw that you decided that you spun a bearing and already bought an interceptor engine? Can I have your old engine because I am pretty sure that you did NOT have a spun bearing. I have spun a bearing before and trust me there is NO ticking. It is a loud tapping and you can feel it through your valve cover.This is not a noise that you would have to come onto a forum and ask about, it is loud/violent enough that you know your car is fvked. If you took your car into a mechanic and said "hey I think I spun a bearing" Even if you didnt he would still say you did just so he can make extra money for the installation of the new engine etc.
