Headers, midpipe, catback (which includes mufflers).

What exhaust setup do you have now? Is it all stock?

You can do the cat back whenever, and you can do anything in any order you want, however if you're going to put LT headers on, then you'll need a special midpipe, so in that case you'd have to do headers and midpipe at the same time. Otherwise if you want to go with short headers then you can do it all in any order you want. Really I'd suggest you do headers and midpipe at the same time either way, if you plan on doing both, because it's hard to get the nuts tight on the passenger side like Shawn said.
