How can you possibly say that? LTs and the midpipe are the two single biggest gains to be had on a bolton only car, nothing else bolton wise compares.
LTs and a midpipe will take a stock 225 WHP car and make 245+ WHP easily. Typical gains are 10-15 for the LTs and 8-10 for a good midpipe.
Something isn't right, it should not be pausing when it goes into 3rd gear, regardless of ratio. None of the other auto cars are having this problem. I would take the car back to the tuner and explain the problem.
One last thing, how were the track temps? I know temp hurts me a TON, and so does humidity.

your problem is third is a 1.00 gear ratio and it doesnt really kick in until 100+ mph, from 85-95 its a turd gear, so, dont ever expect it to put you back in your seat w/o f/i or a major build. you're better off getting some cam/head work and revving up a few more hundred rpms to help the powerband in third when you hit it at wot.
the lt/s and midpipe wont do you any good w/o f/i.
i bet if you posted the specifics on your 1/4 mile times from pre-lt to post-lt we would be able to tell if you are losing the power at launch/low end, or on the stretch/top end

It has to be in the tune man... LT's themselves shouldnt just make your car fall on its face like it seems to be doing. Maybe your tune is going really rich or lean and making you lose alot of power when you hit 3rd gear in that power band. Is that the only gear it does it in?

Did they give you a dyno with a/f ratio? Is it supposed to be making more than it was?
the entire 3rd gear thing is whats screwing me up, are you sure they didn't screw around with the transmission settings on the tune and have something wrong?

My car does the SAME THING!
If feels like a freaking rocket ship and I can't keep the tires from busting loose in 1st and 2nd, but then 3rd SUCKS FAT NUTS! I've always wondered what the heck made it do/ feel like that.

thats why i raced a mustang with full exhaust, 5 spd, intake, with my stang that has a cat back and only lost by a half of a car, mainly because of the transmission gearing and us going at a roll from 40, he only got a jump.
I'm not saying lt/s and midpipe wont yeild any gains or arent beneficial at all, but they wont do you much on a stock application.
I wouldnt hesitate to question the quality of the tune if you feel its that bad. It would be easier to help you if you gave us your times on those runs as well. Maybe your air filter is dirty. Could be something so simple, or something pricey. maybe your tq converter isnt locking in third like it should? so many possibilities...
