Default t-45 transmission install problem

I have a 99 Gt and I took the trans out to get it rebuilt, the problem I had to face was that I had to separate the bell housing from the trans while it was in between my mac full length headers and the engine, otherwise the space between the headers wasn't wide enough to get the bell housing out without turning it side ways. I was just wondering if it would be fine to separate the bell housing from the trans once I get it back from being rebuilt? Or would I be risking my seal/input shaft getting messed up? If I can't what do you suggest that I do in order to get the trans back in without too much difficulty? It looks way to hard to loosen the headers. I am just looking for some ideas. Thanks.

No way, you'll have to remove one side of the headers or fight the thing in there somehow.
