Muffler Questions
I'm running it with the cutouts right now. It sounds awesome, but it's a little much for everyday driving. It's really loud in the car since the exhaust is exiting right under you. So I'm looking to do an axle back setup and I was wondering which size I needed to get for the in/out. I'm still not sure which mufflers I want to get, either. I want something that will sound nice and throaty but doesn't drone. Thinking Magnapacks, Macs or maybe Pypes m80s.

On sn95's the mufflers are in front of the rear axle, so you will need a cat-back. I run magnapacks and love them.
What mid-pipe are you running? If its an o/r mid-pipe, it will be loud regardless of what muffler you put on lol.

I'm about to install the magnapacks as well on my Cobra, they sound awesome IMO. Flowmasters sound well too, but I'm getting tired of them. Everyone has them on mustangs and it gets kinda old, plus I want something a little throatier

Agreed. O/R pipes with straight thru mufflers will have plenty of volume for a DD.
I know that the lack of tailpipes on my current set-up has a very significant impact on the volume (LOUDER). I am wondering how loud a pair of dumped straight thru mufflers would be??? Thinking of getting an O/R X and dumped straight thru mufflers for drag strip usage. The nasty loud sound wouldn't bother me at the track, but driving it there and back might.

Everything is stock other than the cutouts and headers. Magnapacks are probably what I'll go with. What size would in/out would I need for stock pipes? 2.5"?

Stock pipes are 2.25", but if you have any intentions of adding more mods over time, I would not install anything other than 2.5" components. You will end up replacing the 2.25" stuff later, so you might as well do it right the first time.

No real benefit to installing 2.5" mufflers on 2.25" pipes, but they can be welded on.
You need to check how much room you have for the mufflers. The 28" body length is much longer than any typical muffler for the Mustangs. The longer length would provide a more mellow tone than a shorter muffler, but they have to fit before they can be of any use.
