I have found the problem and how to fix the gap at the 1/4 glass. The bottom weatherstrip that is attached to the top was bent out of alignment with the window. I pulled the strip off and had to glue part of it back together to get it to line up with the window. The passenger side on mine is completely gone so I ordered it locally and should have it on Tuesday.

These are the pieces that are needed. I will post a pic of the right side before I put it on Tuesday night.
