Default Engine difference?

So I'm looking to rebuild a motor for my 2001 gt. Currently has the T45 tranny.
I want to rebuild the short block, and add some trick flow heads or maybe cushman heads and upgrade the cam.
my question is, if I find a block from a 98 gt. does it matter if it was an auto tranny? or can I just put my T45 flywheel on and bolt up my manual tranny?
is there any difference in the 98 short block and my 2001? or just the PI heads? that shouldn't matter if I'm getting new ported heads anyway correct?

All 4.6 iron blocks are pretty much exactly the same. The Aluminum 4.6 blocks are pretty much the same except the the front wheel drive continital blocks, thse wont work at all! There are small differences between the iron and aluminum blocks, but mostly internally. Examples are the side bolts. They can all be used, except the continital, for rebuild in your car.
