So I found the problem, the old alternator burning up also somehow melted the voltage regulator wiring, not exactly sure how, but it did, I guess it would occasionally barely make enough connection to charge the car and then after hitting a bump or whatever it would make full connection again. So if anyone's alternator burns up, check the wiring if you still have issues. Hope this helps people in the future!
