Default tuneup

hi so i finished the tuneup on my 70,000 mile, 03 gt which i had for a year and haven't done this yet. Car has been running rough lately, hesitating a little bit in the higher gears after I ran over a big puddle 3 months back, still hesitating a little bit just finished doing this:
- installed cai from american muscle
- motorcraft plugs and coil boots
- motorcraft fuel filter
- changed engine oil
- changed manual tranny fluid
This made a nice difference, everything is much much smoother, shifting gears feels nice.
I had everything for a rear diff lube change but couldnt get the frigin fill plug off. It was to tight, didn't want to break something so i'll take it somewhere with a lift. Ill post pics of it soon!

Nice call on the tuneup! The only thing I think you're missing is cleaning the MAF sensor. If the car has been running rough every since you ran through a deep puddle, there's a good chance the MAF was exposed to dirty water.

Pick up some MAF cleaner from your local auto parts store. Use it sparingly, but clean the MAF up. I think you'll find this is the last factor that's causing the car to run rough.

water will smoke the coils from time to time, replacing just the boot might not have been the answer.

So after the tuneup, it was definitely much smoother and even shifting gears is a bit smoother. I'll look into MAF cleaner because I think it should run a little smoother and also now that I have the cai, I noticed, I', getting a "check engine soon" light on the dash which I think is probably gonna throw a code for the MAF. I see rockauto has the motorcraft MAF for $164, I'm sure if I put back the stock intake it will probably make the code go away so no need to buy one but I will clean it, thanks everyone! appreciate the help.
