Default I need a new engine

I was driving last night and my engine finally gave out, it had a knock and there was something with the rod, mechanic says I need a new engine. I found a good salvage place, that has lots of mustang engines. What would fit my car somewhat easily? I have a 99 GT automatic. I have access to a few 2003s available, a 99 but it has 175k miles on it, and a few 2006-2010s, with a lower milage. Would the 2006 fit? I don't know much about cars, and am having a mechanic do it who's a friend of my dad, so the charges for him to do it won't be awful.

2006 4.6 2v will fit, if you swap pans and covers etc...

I had good luck finding crown vic/town car 4.6s from 2002+ for 1/3 the price of the mustang engine and they are exactly the same minus valve covera,oil pan, and manifolds..
