i've been kicking this idea around since i bought my car. there are a couple of issues to deal with:
-intake manifold and t/bon 5.4are different
-headers/exhaust manifolds may not fit due to the deck height
-?not sure about flywheel/flexplate bolt pattern vs. 4.6
-engine mounts may be different since the 05-up 3V block uses a different mount
i've got a 5.4 3V in my truck so i can do some of the measurements but until it's sitting in the engine bay it's hard to tell.

I have seen a guy from NY that has his car in the shop I get my work on my stang done and he has the motor and the S/C from the factory in a 06 GT body. no problems with fitment but the exhaust and such will have to be fitted properly. Deck height should not be a problem. The GT500 body roll sof the same line as the GT's body in Flat Rock MI. JMO but I think you are fine regardless.
