Well long story short I bought a GT500 TB didnt fit with the whipple blower so I exchanged TPS from the stock TB to the GT500 TB and drilled out the holes a little narrower so that it would bolt up to the manifold. Car idles fine. can rev it up a little bit. But driving it around (around the block, car only has base map) if I give it a bit of gas (a bit more than just granny driving around) sometimes the car goes into Limp mode, turn off and turn on car runs fine. (the car runs super rich because its a base map) I checked the code and I got a
P2104 Throttle Actuator Control System - Forced Idle
and
P2112 Throttle Actuator Control System - Stuck Closed

I'm guessing the latter is due to the prior but do you guys think this could be because of the stock TPS in the GT500 body? if so, can a tune change it?

I would venture to say you have an issue with the TPS voltage. The 05 and up GT's are very sensitive to having the proper voltage at the TPS at startup. You'll need to go back to the begining of what you did. Put the stock TB and stock TPS on. Hook it up like your going to start it. Turn the key to the on posistion and probe the bottom (yellow) wire of the TPS sensor with a digital voltmeter. You will get a reading of somewhere between 1.19 and 1.3 volts. Write your reading down so you don't forget. Now, what ever modification you want to try, like switching TPS's and TB's around, you will need to reset your modded version to the exact voltage your stock one was. Assemble your modded version, install on intake, plug in wires, turn key on and recheck voltage. If it's not the exact same reading, turn the throttle stop adjuster on the righthand side top of the TB to set the voltage to the proper reading. That should stop all the check engine and angry wrench lites.

Turns out the Blades on the TB were hitting the Whipple elbow. I got a spacer with tapered holes in there and it fixed the problem!!!!

I was about to post about a spacer plate, I have a GT-500 TB on my stock manifold and that required a spacer plate for the bigger plates. Glad it worked out.
