BTW really as far as performance the CAI's will perform the same for the most part when it comes to brands. The difference in power comes with the tune.
As far as popularity, and reputation of reliance, C&L, Steeda, and
Saleen are good names. Actually JLT is a top name too.
Saleens are more pricey but I have yet to see people
getting more power from a Saleen CAI vs. the other brands.

I would not think it was the intake.
The handheld tuner probably is not the problem either.
I'd still say it was the tune if I were guessing.
UNLESS somehow they sent you the wrong CAI without anyone noticing it and it
was actually a different size CAI than everyone thought. That wild shot would explain why you would have trouble with two different tunes if it were true.

Ive cleaned the MAF and TB and had the dealership check the car at stock..It has to be the SCT or CAI
If its not the tune then it is a really weird situation.
That's why I think you should make sure JLT sent you the RIGHT CAI.
What I am saying is if the company sent you the wrong CAI, then
the tunes would not work because they were tuned for a different size intake.
Many of the CAI's look the same when they are not the same size.
I know its a mistake that would not happen often needless to say.. but you might
see if you can get the serial number off the CAI or model number and look it up
to confirm it is the right size CAI.
I really don't see how it could be the hand held tuner.
Most of the time if people have problems with these it is the tunes
not loading at all and usually is a problem with the initial key code for
the car not allowing the tunes to upload to the car.
I mean this is really a weird problem.
That's why I threw out perhaps a chance of a wrong CAI being delivered.

Like I said many of the CAI's look the same even if they are different sizes so it is worth you checking just in case.
To all who care or has been following my car problems...I think I finally found the issue. I ordered a Steeda intake, so i needed to revise my tune. So i go to the Bama page to revise it. I click on the scroll down bar for intakes and realize there are TWO options for JLT intakes..The JLT and JLT 110. So i called Bama and asked which they tuned my car for..the answer was JLT not the JLT 110 (which I have). Well I sure as hell hope this fixes my problem.
That's the problem bro. The 110 would indicate a 110mm body on the intake, I would assume the other intake would be around 85-95mm and this difference would be the problem...get a new tune and keep ur fingers crossed 
And to answer your question blacksmoke, the saleen is no different from a performance stand-point vs the CL I had on V before the switch...none felt anyway, but I do notice my engine temp stays down somewhat with the saleen and gives the 4.6l a wicked growl when you crack the throttle...along with superior protection from the elements compared to other intakes.

Dude that sucks, and sorry to hear you got no fix. I thought for sure that would have fixed it. Who is gonna handle the tune with the steeda?
I always hear that it is good to stick with a tuner in the same climate as the car being tuned...might want to keep that in mind as you are in texas.
