I don't think the marks on the chain and sprocket will line up since the engine has rotated since you made them (https://mustangforums.com/forum/gt-s...-gone-bad.html)
Maybe you can try uploading the first tune and cranking it with the gas pedal to the floor to rule out any mechanical/timing issues?

They wouldn't, it would take about 100 rotations for them to line up again.
Return the car to stock, and unhook the battery for about 20 minutes, then retry.

Ok after checking my timing over this past weekend everything checked out ok. Even had a ford service guy come over and verify. So now I am in the process of putting it back together and working on the tune I guess.
