Default Need Help! 10 engine codes!

Hey guys im brand new to this forum, and forgive me im not a mustang owner, i use to own a 01 bullitt and loved it but im here concerning my brother in laws 2007 gt.

Let me give you guys some background, he is by no means a mechanic, but did his own work to the car. He bought it stock, did a CAI, longtubes, catless h-pipe and a tune. They tried installing a wet nitrous kit but couldnt get the car to run right with it connected so they pulled it out. Along with that, he decided to paint the throttle body and valve covers. Pulled apart the throttle body and the spring popped out, he just threw it back in. When replacing the valve covers he clipped 2 wires and then the p0183 code came up after tieing them back together (almost certain its the problem). They also clipped the upstream o2 sensor to get it out for the midpipe and just crimped them back together.

So anyways, now i have the car and they want to pay me to get it to smog
So here are all the codes:
P0113
P0132
P0152
P0183
P0193
P0340
P0344
P0345
P0349
P1289

So im not really sure where to start.. I was reading about the pcm giving some problems that could be similar? When they clipped the wires they didnt have the battery disconnected and im thinking it could have spiked the computer?
Let me know if you guys have any suggestions, the original cats and manifolds, amd intake are all back in the car.

On startup the idle is about 2,000rpm and it puffs some black smoke on startup. After its started its stays at 1k rpm in drive, really obnoxious, drives ok, a little laggy and sputsy. After warm, it wont start again if shut off. It needs to cool down, if you crank it enough it will sputter into a start and idle to 3k rpm for about 5 seconds, then drop down to like 300 until it stalls.

Im thinking theres a vacuum leak, and maybe a exhaust gasket leak (they reused the stock, dunno if thats ok since they are metal gaskets but ive always replaced them when doing my own), and im pretty sure the throttle body spring needs to be reset if anyone knows the correct procedure.

I kniw its a huge laundry list of things that need to be done, but i would like to get this thing running like it use to, its a shame to see how its sitting now. Any help is appreciated! Thanks guys

He's going to need a new pigtail for the O2 sensor, throttle body, semi-custom tune, properly soldier and heat shrink the broken/clipped wires, put stock cats back in and stop working on his car. He's lucky if he hasn't blown the motor yet.

A new throttle body all together? Is there no way to properly set the spring?
And what would the semi custom tune be for? At the moment it has everything stock back on it, I'm just trying to bring it back to running correctly. Thanks for the input!

The spring can be rewound. I've done mine before when I switched throttle bodies.

If it's back to stock then he'll be just fine.
