You need a Ford VCM II or a chinese ripoff of Ebay and a 1 day subscription to Motorcraft. I got lucky and my chinese knock off worked and I was able to restore my car's As Built Data. I also played around with some settings. Amazing all the stuff you can do with that tool. I paid 160 for mine plus 35 for a 1 day subscription to Motorcraft so I could download the data.
Basically that's what the dealer will do using of course a real VCM II and charging you a ton of money for 5 minutes of work, but to be fair the original tool is around 2 to 5 thousand dollars, depending on options, and a one year subscription to Motorcraft is close to 849 so they need to recoup the costs.

Still waiting for the dealership to diagnose the problem. And then I will have to decide on what I am doing. I will keep updated on here to get a few opinions before I go spending an arm and a leg for them to try to fix it.

If the PCM isn't bricked, the dealership should be able to flash the PCM back to OEM and probably charge you about an hour worth of labor. If it's bricked I would not have them install a new one. They want a ton of money for a new one or even a refurbished one. You'll need to find one from a company online that offers them. Some of them can send one already flashed for your car. THey would need your VIN and original PCM code to program the new one.

Yeah that might be the way to go. Dealership has had my car for 2 weeks now. I'm getting pretty annoyed at how they are handling it. They couldn't figure out why it wasn't cranking I had to tell them it was the PCM. Now I'm waiting for a diagnosis. If I need a new pcm I think I will buy one myself and have a private shop install it. Probably a lot cheaper that way. This is all making me scared to even try to tune it again once the car is up and running.. what a ****ty 2 weeks it's been.

So the dealership reflashed it back to the as built data settings and she runs like new! Also out my JLT intake and 93 octane tune in (the right way) and it really woke the car up. After 2 1/2 weeks in the shop and $450 later.. I'm finally enjoying the car. Thanks everyone for the tips and advice!
