As long as the intake is not wet with oil you should be ok. I would keep an eye on it though. If the black comes back quickly with the new intake, you may want to look into the cause.
Is it a dry black or oily black?

I have no knowledge of those heads, so I will defer that question.

the black is burnt oil from the crankcase vent tube the sucks up oil that gets by the baffle. Also dont put the heads on the car yet get some work done to them first. Like 5 angle valve job, deck the heads, get the exhaust/intake ported, put new valves and springs with new RR and you will have yourself a great set of heads

Did you steal my car?

Anyway it's just carbon. You could take the whole thing and take some carb cleaner (multiple cans) and clean the livin' sh*t out of it...or you could get this product by BG. It works.

gt-40 and gt-40p heads are pretty good, the 5.0 that came out in the earlier ford explorers were great engines that came with either the gt-40 or gt-40p heads on them already, i can't remember, we have a 2wd '97 5.0 explorer, works great

From what I just learned the EGR will always make your intake manifolds black with carbon...
