How come the guy you bought it from spent all this money on an aftermarket block and everything but he kept the stock transmission?

For the same reason my Grand National still has a stock trans, at the time it wasn't broke, so WHY fix it. It too is in need of a trans but I got that one under control. That little V6 is making just as much HP as the GT is .

Well, as you found out, the stock trans can't handle that much power. That is a stupid reason. The stock block can handle around 500rwhp. If you want 650rwhp why spend the money on an aftermarket block if your stock block is in good shape? It's not going to last but if it's not broke then why fix it?
