RE: input shaft moves and pilot bearing moves
Does the input shaft just wiggle a little or is it very sloppy?
To remove the pilot bearing carefully drill two small holes across from each other into and through the bearing. Look at a new bearing before you do this to get an idea of what size drill bit to use. Once you drill it split it with a chisel and it will fall out.

Yeah pack as much grease as possible into the bearing are and then use a dowel or something similiar to the size of the end of the shaft stick ot in the bearing and tap it with a rubber mallet or whatever you have if you do it right the grease will force it out

grease??
grease??
If you have tap and bolt large enough you can tap the bearing and screw in the bolt and it will push it out. But to do this you must remove the inner bearing and race first.

The grease method sucks. No need to get all messy. As hard as it is to remove a 5.0's throwout bearing I would not waste my time. I have a throughout bearing removal tool and have tried it on three different 5.0's and it would not budge them.

if you get enough grease forced in there the pressure from the grease will push it out that how that method works, but yes it is messy if you want to try it im sure you can find detailed instruction on the internet
