Swapped transmission and driveshaft, bad vibrations...
I have a '95 Boss Shinoda Mustang GT. The synchro's in 2nd and 4th went out in the T5 last month (car has 225,000 on it, trans had 75,000). I scored a greatdeal on a low mileage T5 from a '92 5.0 LX Mustang. I had to swap the inputshaft from my '95 transmission to the '92 transmission, obviously.
I also got the drive shaft from the '92 as part of the deal. My car is lowered two inches and I have always had a problem with the drive shaft rubbing the E-brake cables and stuff under the car. I noticed that hte '92 drive shaft is much smaller around then the '95, and is the same length. The only diffrence was the '95 has a longer transmission yoke.I decided to swap my '95 yoke onto the '92 drive shaft and installed new U Joints front and backat the same time.
Everything went together without a problem, and the '92 drive shaft provides about an inch more of clearence which has so far solved the drive shaft rubbing problems. The problem is the car now has a vibration above 35 mph. The vibration is by far the worst when you are between 35-50 mph and put the car in neutral and let it coast, you can hear it and feel it. It is not as noticeable when the car is in gear and driving.
Anyone know what could be causing this?

I have tried rotating the driveshaft 180, that made it worse.
It should not be the U joints because those are brand new.
The clearence between the rear seal and yoke is the same as it was stock.
I will take the driveshaft to a shop and see what they say. Thanks guys.

I decied to reinstall my original driveshaft just to see if that's the problem. Guess what, the vibration is still there. Tried rotating the driveshaft four times and the vibration still has not gone away. There was no vibration what so ever before swapping the trans? The sound is very obviously comeing from the rear of the car.
