Yah, whoever told you the 4.6 has more potential (probably someone from the 4.6 forum) is blowing smoke up your ***.
Nothing beats displacement, trust me, so with the 5.0 you already have the potential to get farther than the 4.6. Even though the 5.0 is a pushrod engine, trust me, the possibilities with it is almost endless, also because it's much simpler, there's not as much electrical calibration and all that BS to worry about.
The block itself is also a VERY durable block. I'm willing to say a 5.0 block will outlast a 4.6 block, and we're well on our way on proving that. Some of us here have over 200,000 miles on the car already. Although a lot of people have changed engines, some have not. Mine is still the stock engine block and it's at 160,000 miles and still going strong.

To answer your questions about the mods:
If you do decide to go the fox body route an lx would probably be better than a gt just because of weight. Then the notchback being the lighter of the two lx's. If you do not live in an emissions requiring state junk the smog pump. And take out all of the intake baffeling nonsense.
1st: 3:73 or 4:10 gears.
2nd: new headers, off road h-pipe and aftercat exhaust.
3rd: CAI and MAFS
4th: MSD module, then plugs and wires
5th: Edlebrock performer heads and intake or/ vorthech SC or/ NO2
If you cant pull on an ls1 by then in an lx notch, you cant drive.

I used to own a modded 4.6, and my wife currently owns an 02 GT. I wouldnt give up my 5.0 for anything. It feels more like a muscle car than the 4.6. After you mod up a 5.0 and pull up next to a 4.6 youll know what im talking about .
