You hit a key point. The deck has like a 40 watt output. So, would this be the way to go? Just wire the center to the deck and let the two subs have an amp to themselfs?

if the deck has an amplified center channel output I would use it and dedicate your amps the way I mentioned. You want to throw as much power at your subs as you can and keep it clean.
