05-09 radio in a 99
It's the same radio pretty much thats in my Edge. I've had no issues with it and I like having the aux input to play my iPod through. I'm not wanting a crazy aftermarket looking head unit, just going for more of a stock look.
Since you have the Mach460 in the '99, going to a '05+ Shaker or non Shaker radio is somewhat pointless and more trouble than it's worth. If you want to move to a stock double-din style setup and keep a factory radio in there, you might consider the Mach MP3 radio. It's a single CD double-din unit and unlike the Mach 6-cd changers isn't as prone to failure or lock ups. I had one in my '96 Cobra for the longest time, finding the radio for $30 on ebay. You'll have to look but theres a guy on Ebay that takes these and other older factory radios and adds an ipod aux jack to the front of them too, but they're definitely more than what I paid. It's stupid complicated if you ask me and the Mach MP3 swap wasn't nearly as tough and I actually developed my own plug-n-play harness for it without hacking into the factory wiring like in the above thread.
If you go the Mach MP3 route you'll need:
-late '01-04 double-din center dash piece, easily acquirable in a bone yard
-the Mach MP3's factory pigtail found at http://www.installer.com/item/displa...php?it=71-1771
-this kit plugs into your factory amp harness (black connector) and radio function harness (gray connector) http://www.metraonline.com/part/70-5511
-packet of heat shrink, easily acquirable at Radio Shack
The three pigtail harnesses in the two kits above will have to be soldered together, each wire matching each corresponding color. The only exception is the blue/white wire (amp turn on) from the 71-1771 kit. It will have to be soldered to the red wire (12V switched if memory serves me correctly) to get the amps to turn on. I have pics somewhere to illustrate this harness I built myself a couple of years ago, but I assure you it's plug-n-play. I ran this setup for over two years without a hitch.
Once you get the wiring figured out you'll have to find a way to mount the radio and that is actually where you have to get creative. The how-to above at svtperformance.com has good pointers which I used to mount my Mach MP3 unit since both the Mach MP3 and the 6cd are very similar. It actually was the only part of the how-to I used. The rest I had to figure on my own since there was squat for info on the Mach MP3 being installed into an early SN95.
I don't recall exactly, but you may need a radio antenna adapter as the new Mach MP3/ 6CD units have a larger female plug on the back of the radio than the earlier units.

Here's the whole harness I made in it's entirety; the connector at the top is what goes into the Mach MP3, the other bottom two into your stock harness:

You'll notice as well there's a couple of wires on both sides of the custom job I made that didn't match up to any color from the other side. I just ignored those because they are to functions the Mustang nor the Mach radios have anyway. I did have an issue with getting the lights on the radio itself to illuminate at night with the headlights, however I do not recall how I overcame this deficiency.
Another word of caution, doing it as I've detailed above has one small side-effect. That being your volume **** will be sensitive to turning it up, so you won't have to do so much without the Mach speakers bumping loudly. A possible solution to this is the old resistor trick, but I never got around to it because it didn't bother me much.
