I am finally getting a minor problem fixed.....
Next week I am gonna get new weatherstripping on my driver's side, that way when i close my door, there won't be a gap where the window is still open, but the rubber will actually meet the window, woohoo.
I sure am glad, that whistling sound was getting pretty annoying [:'(]

Yep, I know the feeling. What really sucked was going through the car wash and getting wet while sitting in it(how I knew mine had to be done). It's a relatively easy project taking about 2 hours for both doors.
you might also want to check the felt runner that goes into the vent window frame. Mine whistles through there, and probably will continue to do so, as a new runner is like $90 and i cant stomach paying that much for a little thing like that. I MAY try to glue some more felt into it to see if it helps
Its been a long time but I read about adj. your windows for your door sagging. If you a slip a dollar bill on the window vent frame when the door is closed, it needs to be adj. Then you can adj. the main door window. Most 1966 mustangs need this done. I look at you mustang and it looks nice. Almost looks likes mine. Of couse mosts 1966's look alike. Yours is a auto and mine is a 5 speed. Yours has drum brakes and a 8.8 rearend and mine has disks brakes and a ford 9". Your looks better and mine needs to look better.
