Default Seam sealer

So I finally started on my cowls this weekend and the inner fender looked pretty good until I removed some of the seam sealer and noted that the panels was actually rusting beneath it. At first I thught that it was put on bare metal, but in some areas it looks like the paint came off with the sealer.
What is the proper way to put on seam sealer? On bare metal or primed metal? If I clean the hell out of it can I just Por 15 it and not put on seam sealler?
