If my roof was that bad beyond repair, I would buy the retractable hard top kit from Mustangs Plus and make it a convertible, and If my donor was in good shape I would try to save it. I just hate chopping up Mustangs.

if it was me i would get the grinder out and grind to a good spot to cut and weld on the good car, then go over to the donar car and make sure it is good there also on it and make your cuts. the best place is the smalles portions of the sail panels and windshield posts but it may not be good for your car! but thats where i would start

Weld in x braces b4 you cut! Left front to rt rear and rt rear to left front I might even make a flat pice on a brace and push it up to the roof and tack it in the middle where you x crosses up.Dont tack it to the top just have it support the weight.
I always cut more than I need and trim off as i fit it up.
I would cut into the cowl and deep in the quarters Leaving both front and rear window frames in tact.
Sit it someplace close by and get out your tape measure and find out if the old one is still square and start from there.
Left lower window post point to right pillar point in a x again if the other side is the same from the exact same places its square.
The tape dosent lie.
It is easier to cut off than to add back for me anyway.

Guys have more exp on this than i do but just get help lining things back up.
If you mess it up cut it off and try again.

I have the same problem as you, I have a sunroof that i want to delete in my roof i went to a good auto body shop and i was told they could cut the old roof out and fabricate a new roof and mig weld it back on just like it came out of the factory.
your problems can all be fixed depending on how good your metal fabrication skills are or how much you pay someone.
