You can put it in the glove box, you can put it in the trunk and run it remotely. I have seen guys do some incredible stuff with remote displays etc. It's certainly doable and you don't have to modify the car in anyway other than the wires.

you dont have to mess with the door locks for a car alarm. I had a car alarm installed and it triggers when the dome light goes on (i.e. the door opens). I also had a switch installed that would trigger the alarm if the hood was opened.
Keep it totally original. Get a boom box from WallyWorld that plugs into the cigarette lighter hole, and put it on the passenger side floor. If you want a modern car with all the great stereo capabilities, then get one and leave the vintage mustang as it was manufactured.
