Vert leak...

Hey Mustang forums its good to get my 1st post!
I am new to the mustang community. My previous car was a 95 talon. 325 AWHP. i spent alot of time and money on that but it was time to get a real car so.. i picked up my mustang. Its a 2000 GT Triple black Vert. its a 5 speed..so ya this is a totally new thing for me.I just got it about a month ago.things are going good. So far all ive done is rip out the mach 460 system and upgrade to alpine components,and a Jl W3v2 sub.
I put a mangnaflow cat back kit on. and a king cobra clutch kit.
ok onto the question.
My top leaks into the flap that the top folds into when you put it down. It seems to be coming from the back of where the Flap meets the body. the rear window is not leaking. Its coming from the same spot in the rear on both the left and right sides.my question is can i fix this and how?
I hope i am making this clear.

welcome, and by the way, you might want to keep your font size at the regular size

Can you take some pictures? Maybe its weatherstripping?

If I understand what you are saying, the top is leaking into the top well?

Yes Exactly.It appears to be coming from two holes (they appear to be factory holes.not like rips or tears) in the back left and right corners of the top well.
Ive heard a few things about making sure the drain rails are clean, could this be my problem?? any other thoughts?
