So, I'm thinking I may have caused a vacuum leak somewhere within the intake tract when I was installing my headers... I installed the ford racing shorties on my 94 gt a while back, and really struggled with getting the EGR pipe and valve re-installed. This leading to me possibly pulling things apart by forcing it into place? I would assume that this would lead to the lack of power and codes that I am getting off the car....

When I put headers on my car it turns out the nut would bottom out before it compressed the gap where the header connected to the EGR pipe. My guess is the same thing happened to you. You need to put a compression ring between the header and the pipe, then tighten down the nut. The ring will get rid of the gap and provide a flared surface for a leak free fit.

Hardware stores carry compression fittings that include this ring. Or they may offer it seperatly. I happend to have a fitting laying around that had a big enough ring to work.
