If want to keep your engine, I suggest getting a S/C or turbo, not sure what would be available, but they have parts for the 6'sas well. Costs might be a bit higher though. Ever heard of the Super 6 Club?
If you don't know much about cars, an engine swap is out the question.
If you really want to keep the sixer, replacing the intake and exhaust will help somewhat. Real power gains will need a turbo or supercharger along with internal engine work.
The biggest question is: "What's your budget?"

I have a V6 pony, and I was lookin' to buy a Windstar 4.6L [A stock GT's V8]. I got a lot of prices, from $500 to $1,200. But, I'm a mechanic of sorts [I work on boats... but, eh, it's mechanics.] so I'd do the swap myself, and probably a lot of posts/help from MustangForums ^-^
Regardless, the cost it would take to not only buy a 4.6L and install it would probably cost more than it is to just buy a GT Mustang. If you are gunna buy one, I suggest you spring for the extra cash and buy a 99+ model. I just think they look cooler. I have a 98, and I love it, though.
But, as the other people said, if you want to stay in the Bangin' 6 Club, throw in a Super Charger, or Turbo kit. Those are the only things that will give you lots of power with out upgrading to a V8. But, those Super Chargers and Turbo kits are LOTS of money. Again, if you're looking for power: It's better to just go with a GT... not only do they have a better engine, They have Leather interior!
