Flywheel question

Flywheel question
A year ago I bought an FRPP 5.0 short block and added AFR165 heads E303 cam and FRPP 1.7 roller rockers. I used the injection, upper and lower intake and all the other bits from my '89 GT motor. I've been running it for about a year now with no problems.
Recently I put a new NV3550 transmission (in my '74 Bronco) and had the flywheel turned. A new clutch disk came with the tranny adapter kit. This is the third time this flywheel has been resurfaced. Immediately after installing all the new stuff, I started getting a pretty noticeable vibration starting at about 2500 rpm. I get it with the tranny in neutral and the clutch fully depressed or when I'm driving, so I don't think it is related to the transmission in any way.
Is there any issue with having the flywheel resurfaced for the third time that could relate to this vibration? It is the stock 50 oz.in. imbalance flywheel. I can't imagine why it would make a difference, since the mass is all being removed from "solid" side; the imbalance shouldn't be affected. Any ideas?
