Default Corrupted PCM

I own a 2014 Mustang Convertible with a V-6. It refuses to pass its emissions inspection for New York State. The Ford Dealership which I took the vehicle to indicates that the vehicle's PCM has been corrupted by the Bama tune that I added a few months after purchasing the car. ( I am not weighing in on the aftermarket tune issue, but Ford maintains that virtually all corrupted PCMs which they have seen were attributable to an aftermarket tune. ) Ford no longer makes PCMs for the 2014 V - 6. I am more than a little frustrated that Ford would discontinue one of the crucial electronic components to an eight year old vehicle. But now I have a Mustang which I am very fond of, which can not pass inspection. The dealership additionally indicated that if I bought one of the used PCMs available it would still not pass inspection because the VINs would not match. I am hoping that someone can help. Thank you,

What mods are on the car? Have you tried to reflash the car back to stock with the same tuner device you used to put the tune on in the first place?

Something doesn't sound right. You live in NY which sounds like CA, CA I know won't touch a modded car and will straight up lie to you as to why they can't.
1) If the PCM was corrupt, the car wouldn't run or it would run weird or present some type of drivability concern(s)
2) The dealership has the ability to reflash a PCM as in program the PCM for the car including the VIN so, they can take a used one or a refurbished one and program it for the car if yours is truely corrupted.
3) What mods are on your car?

The only way any of what the dealer said would make any sense would be if you had mods on the car where the tune is needed to make them run right, ie. cams, headers, etc. If you put a stock tune with those types of mods or others, the engine wouldn't run right after a stock tune is put in. Again, the car is modded so they're probably lying to you since they don't want to deal with it. Go to a auto electric shop. They will probably be able to reprogram the PCM if it really is corrupted (which i doubt) or at least tell you why the dealer said that.
