RE: tech question about valve train on these cars
The 4.6L 3V and 5.4L 3V variable cam timing (VCT) feature may emit a light knock in normal operation and is audible only at idle speed, with a hot engine (gear selector in park / neutral). However, it may be masked by or mistaken for other noises generated from either injector firing or a malfunctioning valve train as described above. The noise does not affect performance or durability of the part.
so in short, yes they do.

My understanding, please correct me if this is wrong, is that the variable cam timing on our engines is really only used to replace the EGR function.

Hey partsbill, you described vct cam gear failure, the variable cam timing gear is a spring loaded gear, the spring looking like a hood spring, you described the noise properly, hearing the tap or knock at idle after warmup. It is not normal or good, it is the beginning of failure to the cam gear spring, I have seen no less the 50 of these gears off of vehicles.. I write service at a ford dealer. If your mustang begins to make this noise, it is very important to get it
corrected. Needs to be done at dealer as there are special tools that can be used so that the front timing cover does not have to be removed.

I guess Ford needs to update their shop manuals, I cut and pasted that right off FMC Dealer shop manuals at the Ford Lincoln/Mercury dealership where I work.
