Usually the CAI's that can be used with or without a tuner comes with a little restrictor that you must install if you use it without a tune.

Take it to AutoZone to have them check for codes. Adding a CAI shouldn't have any effect on the engine itself. It may be something else that not right but didn't show up until you added the CAI.

Even with a no-tune required CAI, some cars will still throw a CEL for running lean. Do it right and get a tune. A stand-alone CAI is about worthless, gaining maybe 4-6 RWHP. With a good custom tune (NOT the canned tunes from Diablo and SCT) you can pick up about 20-25 RWHP plus improve overall driveability.

But I thought the Roush CAI required a tune...

Not true. On OBD II cars if you surpass the preset parameters it will throw a CEL

But not completely true. How do you know your surpassing the preset's? I installed a CDC Shaker and then months later a Ford Racing CAI without throwing any CEL's.

Ford Racing CAI has less air flow then aftermarket units such as JLT, C&L etc... 85mm with a rubber inlet with factory style difussers.

Uninstall and reinstall the CAI, making sure all connections are tight, the MAF is correctly installed with its rubber gasket in place, and the PCV line is connected.
