99-02 and 03-04
Whats the difference between these year engines? I know the 03 and 04 are beastly in comparassion, but why is that? Also, whats the different between the mach1 engines and the cobras?

Here you go. BTW the 00 was an "R" only model and they didn't make an 02 Cobra.

03/04 Cobras are similar to 99/01 Cobras, but they are internally forged and supercharged. The Mach 1 and 99/01 Cobras are very similar engines but the Mach 1 utilizes ram air via a functional shaker hood. Machs also have standard 3:55 gears from what I've heard.

The ramair in the Mach 1 is extremely more efficient than a cold-air. You would be losing power converting to cold-air. The functional shaker hood and the design of the Mach 1's air intake is a better intake than any cold-air. For one, the ramair is taking in the same outside air as a cold-air in the fender, but you're taking in much more air - it breathes better.

'99 and '01 (we're skipping '00 because its a special 5.4L and '02...there's no changes in '02 they're just all over in astrailia) both have aluminum engine blocks. The only thing forged on them is the crankshaft, rods are powdered metal and pistons are hyperuetectic. compression is 9.9:1. These cobras utilize "tumbleport" cylinder heads that have increased low-end power over the previous years.
'03 and '04 cobras have a cast iron cylinder block out of the GT with completely forged internals from Manleywhich is what makes the engine so strong, compression is down to 8.5:1 because of the blower. The cylinder heads are a new design with increased coolant flow around the valves (unequal coolant flow has plagued 4v cylinder heads) and has a revised bowl shape, these are supposed to be the highest flowing production cylinder head.
Mach 1's have the same aluminum block from '01, with the forged crank in the manual transmission equipped cars (cast everything on automatic mach 1's), the 03 cobra's cylinder heads and the cobra intake without the cobra on it. Compression has been bumped to 10.1:1 though.
Mach 1's can have a normal cold air kit because under the hood scoop is a normal cobra-style intake. Your just not going to find many mach 1's wanting to get rid of the shaker system.

mach 1s comes with the same upgraded heads that the 03/04 cobras come with, but with different cams. They flow a lot better than the 99/01's. Despite coming stock with 15 hp less than the 99 and 01 cobras, mach1's are faster. What they lack on top, they more than make up in mid range, providing for faster 1/4 mile times.

I think the biggest difference besides the super charger on the 03-04 vs. the Mach is the compression ratio. 03 Cobras are 8.5:1 and the Machs are 10:1 which makes it hard to boost a Mach.

EDIT: machs respond well to boost
