Default Rebuilding Engine have some questions

Here's the quick story. Bought 99 Cobra in 10/07 with Procharger S/C. full exhaust and TKO 600 plus alminum flywheel. Lots of mods!! Put down 398 to wheels with only 5 pounds of boost. In 12/07 noticed slightly oil leakage above headers on both sides.Feared it was a head gasket and brought to shop. Sure as sh*t was leaking head gasket on both sides plus one broken motor mount. Well, I bought the car this way unfortunately. Drove car from FL to CA about 2200 miles without a problem in Jan/Feb. Ran as usual and actual got 25mpg at one point. Took to shop in CA for repair(estimated about $2000 because motor must be removed for repairs). Shop called 3 days later saying engine was shot and needed all new engine? I couldn't understand because the car was drivingas usual and had just drove 2200 miles.I was Told a rebuild wasn't worth it at about $5000 just get a new engine. Sounded a bit strange so I finally called MMR(Mustang Modular Racing)in CA and told could repair for $3500 including adding forged rods,pistons, better head gasket and mainstuds, ported heads, and new rings and bearings. MMR has block and heads and are working on it now.............My question for anyone is there anything else to address while engine is out of car?? I hopefully will never have to do this again so I want to cover all my bases while engine is out. Porting heads and already has full exhaust........should I overbore to 5.0, clean up intake..etc? thanks

If you stay boosted I've heard that Mod motors like boost and being taking to a 5.0. I would clean the intake since your doing your heads. Have them match the intake to the heads port. Itll imporve air flow into the heads. Souds like your car will be pretty bad a$$. Good luck.

Thanks. I'll have it tuned at JBA in CA and post some numbers. I'm hoping for 480 with only 12 pounds of boost. Guying building engine at MMR says I can run 17-18 pounds no problem. MMR Website claims 35 hp increase with stage 2 porting of heads.
