well if u want to get that technical, then all mustangs 2001 and up, had different center consoles than the the 99's and 00's... so i guess that would be a difference between the 99 and 01 cobra as well... also, guages arent 100% the same

another very important difference is that the 99 cobras have the same interior leather seats at the GT's but the 2001 cobras have the leather / suede racing seats.... a BIG PLUS!!! and they looked a hell of a lot better!!!
