Yea it will run fine, but I would get a tuner just to tinker with the ecu to make everything smooth and perfect, especially after the gear swap.
ya, SCT works well with F/I and thats what a majority of the shops around here support (dyno), no diablo

You need to worry less about a supercharger at this point.
why you saying that? a supercharger is a great first mod if you have the money. just get a vortech though, better, more complete kits, and, prochargers still like to seals out.
pro charger comes with a cooler, vortech doesnt, hence, procharger = more power
the procharger head units are ****! they will blow the seals out. then you will have to rebuild it, and their customer service is terrible. trust, Vortech is the way to go for v6 superchargers

what is the stock compression ratio for a 99 v6 mustang anyway??

the reason i ask is i know if you are really going to go all out with the f/i you need to drop the compression ratio. and if you want to use all the power your adding you need to beef up the suspension, check into five link (anyone know if the steeda five link fits the sixers??) and posi trac...otherwise youre going to get one worn *** tire... i.e. the back passenger
