Would it be better to get a 99-01 or so GT with higher miles (100,000+) and leave it stock or a 99+ V6 with lower miles (around 50,000) and upgrade it with an underdriver pulley, CAI, and Throttle Body (all will set me back about $700)?
Get the GT. You can do bolt ons with it too. PLUS, it comes with a T-Lok(possi) already installed. Just have someone you trust look it over, and check the engine for compression. Also, inspect every fluid. This includes TRANNY, COOLANT, BRAKE, and POWER STEERING. If any are dirty, the car may be suffering from neglect, and you will have problems in the future. I'm a 6er at heart, so I am kinda biased toward 6ers, but I am practical as well.
Where should I look where I can find a GT for less than $10k. Also what are the differences between the years 99-01? What options were available?

personally i would say go with the v6 due to gas but its ultimately ur choice. i kno we all love the sound of the 289 or the 302 but its wether you got the $$$$$$$ or not you can make the v6 faster i would say v6 it dont take much to make these cars faster
Well how much faster can it go? If I add the CAI, Throttle Body, and UD Pulley how much should the 0-60 improve with the added 30 HP or so?

Check www.autotrader.com , your local newspapers, www.cars.com ...And there's not much diference between the 99-01's. They came in 3 levels. Standard(base), Deluxe(some upgrades, like stereo, trim etc) and Premium(best stereo, electric seats, sports packages, etc)

Where can I find exactly what's included in these packages?

Here's what I did to my 03. T/b with ported intake, custom dual exhaust with custom X-Pipe and Flowmaster 40's, 4.10 gears with T-Lok, 42% underdrive pulleys, DiableSport tuner(with a tweaked tune). When all was said and done, I had a little over 200 RWHP(up from stock 160 or so), and my last drag was 15.2(mine was an auto, but I think it coulda cut like .2-.3 seconds off with a manual. Also, the first runs with only dual exhaust and a CAI was in the 16.5 range), but I could have broke into the 14's with a couple of more runs. (rain hit us) So it is possible

Regearing will set me back almost a grand though and those other upgrades might total $1000, so overall the GT is a good deal.

Good question. Not sure if Ford's website will still list them. Try Google. Like enter 2001 Mustang Deluxe..then 2001 Mustang premium..etc for the search.

Put it this way, those mods, adding subframe connectors, Strut brace, Roush springs, StangSuspension slotted and crossdrilled front rotors, and Hawke front pads ran me around $3000.00 installed. Well, add the redline hood struts and shortie antenna..yea, around $3000.00 for all that.
I was into autocrossing with her, so I needed a few more goodies..like the frame connectors and strut brace..

Alright sounds like the GT is my best option. Anything else I should know before purchasing one?

I used to run 5 shops, and my best advice for any customer getting ready to buy a used car was, GET A USED CAR DIAGNOSTIC BEFORE BUYING. And make sure it includes a compression test. If you do this, the shop can identify any problems that exist, or may come up in the future. PROTECT yourself. If the seller won't let you have an INDEPENDANT mechanic look at it, and insists on having his mechanic do the diagnostic, RUN..don't walk to the nearest exit.

EDIT
Like I said, I am a 6er at heart. And it is so much fun seeing a GT driver's face when a 6er passes him, and he see's the V6_3.8 badge on the decklid..priceless. LOL
