Sourcing Parts
I've never been used parts shopping before. And, I know next to nothing about
mustang engines and trannys. Right now, I'm sourcing a 5spd.
What are some things I should look for? Will one for a 5.0 bolt up to a 2.3L?

Without an adapter (which I believe is only a new pilot bearing) the 2.3 trans and 5.0 are not interchangable. A 2.3 t-5 can be had at near any junkyard and pretty cheap too. I used to pick them up for 75-100 bucks. Now I think the going rate is about 200. You need to look for one out of the same gen of fox body. The ones from 94 up have longer input shafts and are usually for v-6's. The 93 down one's from a 2.3 are all the same dispite a difference in input shaft bearing size. This only matters if you need a steel throw out bearing retainer.
As to what to look for; I check the input shaft for excessive play, the fliud (if not drained) for a burned smell or metal pieces, and under the shifter just to make it look like I can tell something from there
. Not much you can do at a yard. Leaking front or rear seals are cheap and easy fixes, but watch for leaks else where in the case. The shifter is easy to regasket too so if the surfaces aren't messed up don't worry about it. Shift it and see if it goes from gear to gear smoothly and that's all I know to do.
I used to keep three or four on hand as I had near 300 hp ripping them up all the time. Now, I'm down to two, which I need for my next monster. Someday I might try the V-8 trans, but I still manage to get the 4 banger trainies cheap.

all 94-95 stangs had t-5s. in 96 they dumped in the 4.6 mated to a t-45? tranny, i think they changed again in 99, not sure of that last one though

I have never trie to put an SN-95 into an earlier 'Stang, but was told the input shaft was longer to move the shifter more to the rear. A comparison of the bearing retainers did show a difference in length. Other things I've noticed is that my '00 came with a steel retainer and that not all retainers are equal. A friend lost the steel center out of his '90 2 weeks after we installed it (which wasn't too bad since we were replacing both of our trainies then anyway. That's where we compared them). If I'm wrong then I got 4 tranies for a V-8 and 2 for the four banger.
Also, another thing you might correct me on is the gear ratios. I think the 4cyl had different gearing.
