I have a 98 Mustang with a 3.8, auto trans. I'm going to install a 5 speed. How many different tranny's do I have to choose from, and which is the best? Also, what all engine mods are available?

if u want a tranny made for the stang, then its the T5/T45, i know the T5 for sure, not sure if it is the T45 too or not.

the T-45 tranny is used mostly in 4.6 mustang because it can handle more than 300lbs torque but will still work on the 3.8.

First off if you're not completely decided about doing the swap I'd ask why? If you've got a real nice body or something and wanna swap that's cool but if you just want a 5 speed you'd probably be better off just buying one. If you are gonna do it go with something better then the T5, get a tremec or something.
