Default Engine Swap Wreck Tips?

Hey guys, well i managed to find a manual stang for $500 without radiator and seats, it being sold because the guy ran the car through water and damaged the engine. So my thought was since i totalled my car, just swap it out of my car into the shell of that mustang, and throw in my seats and id have a car. Now my question is that my car is a 2001 mustang automatic vs the $500 stang is a 2003 manual. How compatible are they? If switching from manual to auto is too much of a hassle id be willing to stay with the manual? What are the pros and cons about this and will it work.... since i remember the 2003's had 3.9 engines... and mine has a 3.8

Actually I believe it was the 2004's with the 3.9's. So you want to transfer just your engine? To make it work I'm pretty sure you'd have to transfer engine and transmission at least otherwise it'll be a lot of work and I'm still not even sure if that would work... I'm not sure of what else, I'll leave that to someone with the know how!
