No ecu modifier, as far as I am aware, will remove the top speed limitator. I also have a 98 and I bought the Diablo ecu modifier I can do only a limited amount of things with it due to the age of the ecu. 99-04's are a different story, you can remove the top speed. I have a question out right now on the topic and I will let you know what you can do when I find out anything. As far as long tube vs. short tube try v6stuff.com, and rpmoutlet.com, and mustangs unlimited.com, all of these sites have plenty of products, and rpmoutlet you can directly ask the company a question. Personally as far as your tranny is concered, I would compare rebuild cost vs. buying a rebuit tranny. Of course the best thing to do is to just buy a new transmission, that way there are no suprises. Also consider a performance transmission. If you plan to modify your car you may want to consider a performance tranny because they are built stronger and are set up differently for higher hps and better acceleration.
