On my wifey's '98 3.8L, a vacuum line goes from the drivers side valve cover over the motor in front of the upper intake manifold and plugs into the stock air intake tube. Another line goes from the passenger side valve cover over the motor and behind the upper intake manifold, then shoots underneath the upper intake manifold where it plugs into the upper intake manifold. It is this tube that has the PCV valve attached to it at the valve cover. Hope that helps...

There are only 2 lines/tubes for the stock PCV system as I described. There is no canister in the stock PCV system. You may have an aftermarket oil separator inline with the passenger side tube.

It sounds like either you've got your lines going to the wrong places, or have some aftermarket mods. Pictures would help.
