Engine/tranny Swap?
01-04 Mustang 3.8L and 04 3.9L engine are all a direct swap.
99-00 Are also a direct swap though they lack the lower IMRC's, coolant sensors are different, the MAF is different so use yours and other sensors are different.
All 3.8L, 3.9L and 4.2L blocks are the same with minor changes through the years for improved oiling and cooler and strength. If I remember right the changes were 94 - 96 - 01 but a simple google search will show you the History of our little Essex 3.8L.
The heads changed from a singleport design to a splitport design in 99.
As for the trans, it goes 94-98 mech speedo, 99-04 electronic speedo for the manuals and that is because of the electronic speedo gear that replaced the mechanical unit in 99.
For the autos, I really dont know too much but I think it was 94-95, 96-98, 99-00, 01-04 for the years that directly interchange.
Its late so I am going to bed before the keyboard becomes my pillow but I will stop by in here again tomorrow in case you have a more specific question that you would like to ask.
As for other engine and trans combo's, with enough money.... The Sky is the limit.
Now if you are talking about going away from the V6 and T5 trans to something else

here is a the deal, my girls dad has a engine and tranny shop and i get to go in and pull what i need for my car. im sticking with a auto, and im going to get a heavy duty transmission since id like to get another 200,000 miles outta this car. what engine should i be looking for? i want something with a lil bit of power so i dont mind going to a v8 even though i know my gas mpg will take a bad hit

my transmission is slipping bad and the main seal between the engine and tranny (on the engine side) is bad. kinda looks like my car puked oil where i park. and the engine just dont feel as strong as it used to be... oh, and the i believe to be the valves tick and its just an overall noisy engine and it just gets worse as the miles rack on
