Window Adjustment
Is there any way to adjust the windows on my 2000 Convertible?

Which windows? And yes they have stops inside the door and rear quarter for where the window stops at it full height.

The driver's side front window does not sit flush against the rear window. There is as much as a 1/4 inch gap between them.

That could be either window messing up, might be that the rear window isn't coming up enough. Got any pics?
