If it started right after you replaced the clutch, then it is probably a clutch issue. It is possible that the mechanic didn't fully bleed the slave cylinder. So, the clutch is not fully disengaging. It's more noticeable on a 1st to 2nd shift.

Also, since you had a slave cylinder T/O bearing issue before, it's possible that there is something still wrong there. You might want to take the car to another mechanic to get a second opinion and check the first mechanic's work.

The whole clutch was replaced out at 65,XXX and the car just turned 68K . With that said, I drove the car over 2,000 miles and didn't really experience any issues until the weather started to cool down significantly in the mornings. If there are issues with bleeding the slave cylinder, would I have experienced as soon as I received the car back from the shop?

The only other thing I can think of is the shifter arm has a bushing (rubber) that connects from the shifter arm onto the shifter plate at the top of the tranny. If that is worn, and since the tranny was recently removed, that bushing could be shot and causing a misalignment. fordparts didn't list that bushing separately but I'm sure it's available aftermarket (the entire arm is like $320)
