After I get the rear axel bearings and seals done, this will be next on my list. I will probably go ahead and have the diagnostic done. In the long run, it will cost less than buying all 8 coils. I thought about it being the injectors (like 2002GTAUTOVERT said), but I would think that it would get worst with RPM, if they were the problem. As it is now, you can free rev it fine. The problem only rears it's ugly head when there is a load on the motor (in the lower RPM range).
When I get it figured out, I'll post up what it was. Thanks everyone for the ideas. Please feel free to keep them coming, too.

It was the coils. I finally got off my a$$ and bought a set of Accel COP's. Car ran much better with no stumble, hesitation, or miss.
It still felt a little sluggish, though. I no longer use the car for work so it sits for a week or so between start ups. If I let the Mustang sit for more than 3-days, the battery would be dead. I had it tested and it had a bad cell. Put the new battery in and now it runs fantastic!
Next thing is the new clutch, Steedaadjustable cable set up, and Pro 5.0 shifter thatI've had sitting on a shelf in my garage since 2006.

same problem here
I have 2000 gt that does the same thing..??? Ive taken it for a tune up which they put new maf sensor, new plugs, new boots, the car doesn't do it all time , seems to be more when warm... i looked and there wasn't any grease on the boots, how much and where should this go? when they replaced them they didn't put any on..
