So my buddy recently wrecked his front end on his 2002 mustang gt. His tranny and clutch and all that is good. Is all that compatible to do a conversion on my 2006 mustang gt automatic? I would like to take them to a shop and have it done but would like a heads up before I potentially waste my time. Any tips and trick on a tranny conversion are also much appreciated. Thank you for replies.

I don't think it'll work; the 05-10 TR3650 transmission uses a remote-mounted shifter

So a total conversion isn't possible. I was under the impression that swapping everything, bellhousing, driveshaft yolk, tranny fitting, clutch & shifter assemblies and ecu would give me everything needed. Is the remote shifter really a headshot to the process or could that be altered?

Edwin is correct. It won't fit correctly without a remote mount shifter on the TR3650. I believe the Magnum T56 is the only direct shift that drops in easily.
